Known issues:
- crashes if folder names contain spaces
- commands "-help", "-repair_inconsistencies", "-generate report" not active
- for input files >18 gb, behavior may be unpredictable
- not all blast options have been tested
- do not specify the number of threads -num_threads as a BLAST option; use the CrocoBLAST option instead
